Throughout the film I just thought they (Juno and Mark) just had this somewhat unorthodox friendship. I actually find their relationship sweet and charming. I think Juno had a bit of an innocent teenager crush on him (she puts on a lip gloss right before going to Mark's house), but nothing more. Juno obviously thought Mark was cool.
I think with the whole subplot of Mark bonding with Juno it's written in a way to show the absurdity of a 36 year old man having the same interests and loves as a 16 year old, but it also serves to show how disconnected and unfulfilled Mark is in his marriage.
When Leah finds an advertisement for a couple called Mark and Vanessa, Juno takes it seriously, looking at their smiling picture in the ad. “They were beautiful even in black and white,” Juno narrates in voiceover.
